    I assume this is the cause of the following error message: Error in anygeno_to_aftable(pref, inds = inds, pops = pops, format = format, : Genotype files not found!

    Eupator, I didn't get what you mean here. Do you mean I should delete the .geno extension from the name of the file, despite the warning message that its contents might change if I do so?
