It is much more probably, in my opinion, the reason for incompatibility between humans and Neanderthals has to do with chromosomal differences rather than to Y chromosome itself. The genes may not have aligned the way lions and tigers do not even though the numbers are the same.
 
Neandertal had a bigger head than Sapiens , so it could lead to impossibility for women Sapiens to give birth to a Neandertal child . For a Neandertal woman no problem to have one or the other . This could partly explain the decrease of male Neandertal genes ?

Modern Human infants have soft spots on top of their heads to facilitate the skull to change shape during birth, … I guess it would have been the same for Neanderthal newborns.
 
… Obviously the newborn was half Sapiens and half Neanderthal, and in addition to the skull soft spots, the head would have been smaller than a Neanderthal infant.
 
Jebel Irhoud + Qafzeh and Skhul DNA need be sequenced imo. Would give wonderful insight t the origins of Hss and their interaction with Near East Neanderthals
