Genetic Origins of Minoans and Mycenaeans

Interesting, Jovialis. I wonder what would improve the fit of the Sardinians.
I've used both older and updated samples (I don't see any contradictions between the two).

The goal is to hit a distance of 0.9-1.1%, we don't want it below 0.9% because there might be over corrections since the calculator does not care if it makes sense but it just cares for getting the lowest distance. The acceptable distance usually for models like this is below 2% and around 1% are not too low and not too high so i think 0.9-1.1 is more balanced from what i observed.

1) Reduce the populations to 2, if the distance is higher than 1.1% then the TARGET must be mixed between more populations so increase it by 1 population.

2)If you get a distance below 0.9%
then there might be over corrections so increase distance cooldown until you get 0.9-1.1% distance. If you still get below 0.9% then just keep increasing the distance cooldown until it gets the closest to 0.9-1.1%, if it's above 1.1% with distance cooldown then increase by 1 population

3) If you got higher than 1.1% distance with 2 populations then you increased the populations by 1 and so you must repeat the steps above but with the increased populations, keep repeating the steps until you get a distance between 0.9-1.1%.

3) If you keep getting above 1.1% and below 2% then reduce it to 5-6 populations if there are more and try adding 0.25x distance cooldown. If the distance changed only by 0.1% then it might have removed over corrections and worked.
If it goes above 2% then the model is not good for you either because you are mixed or not a Greek or a Turk, excluding East Anatolian Turks since i didn't add Caucasian proxies.

This is all well and good but the Izmir and Northwest Turkey mixtures, unless there is historical information that supports massive Slav migrations to those two places.
 
I still think that there is a lot of overlap between constituent populations. I think that we need to go back and only select populations that had no overlap like Anatolian EEF and Steppe. As far as we know there is no overlap between the two. If let's say the Early Slavs already mixed with the local populations which themselves were a mix of EEF + Steppe then there will be a lot of overlap with Greek populations which already have those two constituent populations. So we need to use samples for the Slavs that are pure, pre-admixed.
 
This seems like a strange model, however, because Minoan is basically Minoan when it enters Italy, and Beaker N_Italy is by definition what Bell Beaker was when it entered Italy. However, Catacomb presumably mixes with a lot of stuff before reaching Italy ---> doesn't this throw the model into a dissymmetry?

Or is the extra Catacomb component in all Italians analogous to the extra CHG component in Southern Italy?

We don't know if Catacomb people just moved directly south west from the steppe or mixed with "Old Europe" type people along the way.

Those Parma Beaker samples are also mixed with locals if I remember correctly, being more EEF than Central Beaker.

At any rate, Catacomb is just a particular group of steppe people.
 
The goal is to hit a distance of 0.9-1.1%, we don't want it below 0.9% because there might be over corrections since the calculator does not care if it makes sense but it just cares for getting the lowest distance. The acceptable distance usually for models like this is below 2% and around 1% are not too low and not too high so i think 0.9-1.1 is more balanced from what i observed.

1) Reduce the populations to 2, if the distance is higher than 1.1% then the TARGET must be mixed between more populations so increase it by 1 population.

2)If you get a distance below 0.9%
then there might be over corrections so increase distance cooldown until you get 0.9-1.1% distance. If you still get below 0.9% then just keep increasing the distance cooldown until it gets the closest to 0.9-1.1%, if it's above 1.1% with distance cooldown then increase by 1 population

3) If you got higher than 1.1% distance with 2 populations then you increased the populations by 1 and so you must repeat the steps above but with the increased populations, keep repeating the steps until you get a distance between 0.9-1.1%.

3) If you keep getting above 1.1% and below 2% then reduce it to 5-6 populations if there are more and try adding 0.25x distance cooldown. If the distance changed only by 0.1% then it might have removed over corrections and worked.
If it goes above 2% then the model is not good for you either because you are mixed or not a Greek or a Turk, excluding East Anatolian Turks since i didn't add Caucasian proxies.

These "models" and "distance rules" are pure sophistry and comical as the poster above said. Only qpAdm can produce valid results and even that has its shortcomings.

Since the Armenian connection, that was used in the past to support Carpathian route does no longer stands, than the opposite maybe true. I am wondering why the Carpathian route seems more logical to you.

Yes, I recall you saying that.

I am not really focused on the specific route, but the genetic and cultural connect between those Steppe cultures and Ancient Greece.

I don't think Lazaridis' lecture graphic is literally meant to be taken as a specific physical route. I think the arrow is just arbitrarily representing a migration from the direction of the steppe. I think this, because the study itself doesn't mention a specific Carpathian route.

At any rate, the Lazaridis lecture graphic shows the Eastern Model route, for the Armenia connection, cutting right through Anatolia:

Yeah i realized that some time ago. That "method" i tried to use was really bad.
 
I still think that there is a lot of overlap between constituent populations. I think that we need to go back and only select populations that had no overlap like Anatolian EEF and Steppe. As far as we know there is no overlap between the two. If let's say the Early Slavs already mixed with the local populations which themselves were a mix of EEF + Steppe then there will be a lot of overlap with Greek populations which already have those two constituent populations. So we need to use samples for the Slavs that are pure, pre-admixed.

Those models i made were just bad and the "method" i used was stupid. Its really hard to make models with such mixed populations on G25 so i stick with neolithic proxies now.

My last attempt here might be better but it's still probably very inaccurate. I used the same proxies for everyone which makes it even worse. Also i used Greek averages from Anthrogenica. The G25 Greek averages seem to have a lot of random outcasts.

If I recall, that sample is basically Minoan-like in terms of autosomal DNA. Mik15 is mostly Anatolia_N, with a minority component of CHG, and even smaller component of steppe.

Mik15 is "Early Helladic Bronze-Age".

The findings support the idea of continuity but not isolation in the history of populations of the Aegean, before and after the time of its earliest civilizations.

It is also unclear what these groups were related to their neighbors across the Aegean Sea and more distant regions like Anatolia and the Near East. It is possible that they were related to modern Greeks, who inhabit the same area today.
  • We generated genome-wide data from 19 ancient individuals. These came from 10 Minoans from Crete, four Mycenaeans from mainland Greece and an additional individual from Crete. The data also included a Neolithic sample from Alepotrypa Cave in the southern Peloponnese, a Bronze Age individual from Harmanören Göndürle in Anatolia and three Bronze Age individuals from Anatolia. We processed the ancient remains, extracted DNA, and prepared Illumina libraries in dedicated clean rooms. We used in-solution hybridization 18 to capture 1.2 million single nucleotide polymorphisms on the ancient samples. We assessed contamination by examining the rate at which the ancient samples matched the mitochondrial consensus sequence. We used the dataset of the 19 ancient individuals with 332 other ancient individuals from the literature, 2,614 present-day humans genotyped on the Human Origins array, and 2 present-day Cretans.
  • We performed PCA, projecting ancient samples onto the first two principal components inferred from present-day West Eurasian populations. The samples of Minoans and Mycenaeans were positioned centrally in the PCA. This component was maximized in the Mesolithic/Neolithic samples from Iran and hunter-gatherers from the Caucasus but was not found in the Neolithic of northwestern Anatolia, Greece, or the Early/Middle Neolithic populations of the rest of Europe. The distribution of this component was only introduced into mainland Europe when it occurred in the Late Neolithic/Bronze Age populations. This happened through migration from the Eurasian steppe.
  • Although PCA and ADMIXTURE showed different population migrations in ancient Greece and Crete, we found that populations from Iran, the Caucasus, and Eastern Europe shared many alleles with Minoans and Mycenaeans, two ancient Crete populations. Minoan and Mycenaean populations were consistent with being homogeneous. The Minoan plateau of Crete and the coast of Crete were different from mainland and Aegean populations in that they shared fewer alleles with Neolithic people from the Levant, Anatolia, Greece, and Europe. Statistical tests show that both Minoan and Bronze Age Anatolians had more alleles in common with ancient populations in Iran and the Levant, rather than modern populations in Greece and the rest of Europe. This is likely because early populations in the Levant were mixed with both Minoan and Bronze Age Anatolian populations. Ancient populations in the Levant, Anatolia, Greece, and the rest of Europe likely had more alleles in common, which was the case for Mycenaeans.
  • The Bronze Age populations from the Aegean and Anatolia had an estimated 9-32% 'eastern' ancestry. The Bronze Age populations from the Aegean and Anatolia were consistent with deriving most (approximately 62%-86%) of their ancestry from an Anatolian Neolithic-related population. However, they also had a component (approximately 9-32%) of 'eastern' ancestry. During the Bronze Age in central Anatolia, there were genetic changes that were mediated by contact with populations from the east, including Greece and southwestern Anatolia. This ancestry did not have to come from the east of Anatolia, as it was already present during the Neolithic. The Bronze Age population from Greece and southwestern Anatolia was dominated by Y-Chromosome haplogroup J, which was rare or non-existent in earlier populations from Greece and western Anatolia who were dominated by Y-Chromosome haplogroup G2. The spread of Y-chromosome haplogroup J westward accompanied the eastern genomewide influence.
  • The Minoans could have been a mixture of the Anatolia Neolithic-related substratum with additional 'eastern' ancestry; however, the other two groups had additional ancestry. The Mycenaeans had approximately 4-16% ancestry from a 'northern' ultimate source related to the eastern European hunter-gatherers, while the Bronze Age southwestern Anatolians may have had ~ 6% ancestry related to Neolithic Levantine populations. To identify more proximate sources of the distinctive eastern European/north Eurasian-related ancestry in Mycenaeans, we included later populations as candidate sources. Mycenaeans were a mixture of the Anatolian Neolithic and Chalcolithic-to-Bronze Age populations from Armenia. The populations from Armenia possessed some ancestry related to eastern European hunter-gatherers. This model makes geographical sense, given the proximity of the Chalcolithic-to-Bronze Age populations of Armenia to the Aegean.

  • Armenian ancestry could have been present in Crete and mainland Greece at the same time, or Mycenaeans could be a mixture of Minoans and Bronze Age steppe populations. Either scenario is plausible, though the latter is more likely. The scenario postulates a single migration from the east, but it also proposes some gene flow from geographically contiguous areas to the north. The model was validated through verifying inferences from qpAdm by treating source populations as 'ghosts'; by examining the correspondence between qpAdm estimates and PCA; by comparing simulated individuals of known ancestry against the Mycenaeans.
  • The geographical structure of the Mediterranean Sea may prevent the spread of 'northern' ancestry from the mainland to Crete. This may contribute to genetic differentiation in the area. The structure may have been in place for a long time before the Neolithic, or the arrival of 'northern' ancestry in the region. Wider geographical and temporal sampling may better trace the arrival of 'northern' and 'eastern' ancestry into the region.
  • Our analysis shows that the Minoan and Mycenaean's DNA is no different from the DNA of other Greeks. The ethnic origins of the Bronze Age cultures are not settled through analysis. However, recent political turmoil in the Aegean has been suggested as a reason for the Bronze Age culture's emergence.
  • Phenotype prediction from genetic data enables the reconstruction of ancient humans. Their appearance was reconstructed from genetic data that left no visual record of the pigment, but to validate their results, they used HIrisPlex and found that their ancient samples matched the visual representations of Bronze Age individuals. This suggests that art of that period was naturalistic because it also illustrated their phenotypes.
  • Bronze Age populations are less differentiated from those of present-day West Eurasia than those of the Bronze Age. Even populations living in the same region have their own distinct features. Greeks occupy an intermediate space between ancient and present-day populations. They are not identical to Bronze Age populations, however, as the same pattern also applies to Bronze Age populations from other regions of West Eurasia.
  • Many of the Neolithic farmers who founded Crete and mainland Greece shared genetic similarities with each other and with other Neolithic farmers in southwestern Anatolia. This geneticlinguistic association has been put into doubt due to the absence of northern ancestry in Bronze Age samples from Pisidia. The discovery of at least two migrations into the Aegean, as well as population change since the Bronze Age, supports the view that the Greeks weren't fully formed from the depths of prehistory. The Greeks were, in fact, ever in the process of becoming.

  • No statistical methods were used to predetermine sample size. No randomized procedures were used, and no one was blinded to the allocation during these experiments and the outcome assessment. The experiments were performed in facilities that were not certified as "clean.". The authors did not publish the specific processing steps of the ancient samples in their facilities. This article presents the pre-PCR steps of an ancient human tooth before it was sawn apart. The tooth was then extracted, library prepared, and enriched for mitochondrial DNA. The result was sequence of the tooth on Illumina MiSeq or Illumina HiSeq 2500.
  • In-solution enrichment of targeted SNPs was performed using previously published protocols. Two libraries were derived, one from the targeted SNP set of 394,577 SNPs and one from the targeted SNP set of 1,237,207 SNPs. Sequencing took place in the facilities of the Frauenklinik and the University of Kiel on Illumina HiSeq 2500 and HiSeq 4000 platforms. The libraries were sent to Boston, where enrichment for human mitochondrial DNA was performed in the Harvard Medical School cleanroom.
  • All libraries prepared in Boston, three libraries prepared in Leipzig, and one library prepared in Tübingen were sequenced on Illumina. The degree of contamination was also assessed by computing f 4-statistics across populations that contained both male and female individuals. We analyzed 2,614 individuals genotyped on the Affymetrix Human Origins array from Modern Greek samples from Greece, Cyprus, and Crete, as well as 2,614 individuals genotyped on the Illumina Genome-Wide Human Origins array. We then analyzed a more ancient dataset of 351 ancient human samples. We found that the Z-score of these statistics was positive, with a maximum score of 2.5. We thus included both male and female samples in our analysis, and found that the Z-score of these statistics was positive, with a maximum score of 2.5. Modern Greek data. We used a dataset of 2,614 individuals genotyped on the Affymetrix Human Origins array, 4,5,10,31, including 28 Modern Greek (from Greece and Cyprus) samples previously described. We did not use previously performed genotype calls of data from the literature. They were re. -. processed. Our main analysis dataset was HOIll, except for analyses that included modern populations, in which case the HO dataset was analysed. For the analysis of Illumina genotype data of Modern Greeks, a total of 489,148 autosomal SNPs were analysed. Abbreviations used. For brevity, we used the following abbreviations in population names, following the convention of ref. 20. The PCA was performed on 1,029 present-day West Eurasians, and 334 ancient samples were projected (Fig. 1b); Upper Paleolithic individuals before the appearance of the Villabruna cluster in the middle of present-day West Eurasian variation and are not shown. ADMIXTURE analysis. A MIXTURE analysis was performed on the HO dataset after pruning for linkage disequilibrium with PLINK with parameters indep-pairwise 200 25 0.4, after which 299,971 SNPs were retained. Twenty replicates of the analysis were performed with different random seeds, and the highest likelihood replicate for each value of K was retained. They report the results of the analysis of the 351 ancient Greek samples and the 30 Modern Greek samples. The f-statistics were computed in ADMIXTOOLS using the programs qp3Pop and qpF4ratio with default parameters. Standard errors were computed with a block jack-knife. When an ancient population was the target for f-statistics, we set the inbreed: YES parameter to reflect the fact that the data were pseudo-haploid genotypes and introduce genetic drift that masks the negative signal of admixture. They used the qpWave and qpAdm frameworks to test for the number of streams of ancestry and estimate mixture proportions. Simulations of admixed individuals were simulated by first sampling one of the sources and then an individual from that population with equal probability. Missing data leads to systematic biases in the data and these biases must be accounted for. They note the maximum absolute value of the Z-score of the statistic f 4, where A, and B are two outgroups, was used to test whether the simulated Mycenaeans and the sampled Mycenaeans formed a clade. They use likelihood-based genotype inference to compute allele frequencies in all individuals and the Bronze Age Aegean using a likelihood approach. The Bronze Age Aegean populations had low coverage and thus diploid genotypes could not be reliably assessed for them. They take 100 random genotype samples to test for symmetry across Bronze Age populations. The statistic f 4 (X, Y; Test, Chimp) is shown with ± 3 standard errors, with populations ordered according to how well they share alleles with Test or Minoans. The statistic is positive for when Test shares alleles with Minoans more than with Neolithic Greece. Minoans from Lasithi and Moni Odigitria are symmetrically related to diverse populations. Neolithic populations from Anatolia, Europe, Greece, and the Levant share fewer alleles with Mycenaeans than with Minoans.
 
I support the older version of Lazaridis which lacked the PPN component in modeling the Mycenaeans. Why is there no J1 or Levantine E among Old Greeks (or even Minoans) if there is 10% of PPN ancestry among them. Even R1b showed up for few points of Steppe related ancestry.

The PPN in Myceneans was probably brought over by the Anatolian majority if we go by haplogroups alone (e.g. J2a-M92 in Kura-Araxes).

J2a-M92 is Caucasus or Anatolian line not PPN.
Why not use an Anatolian source alone (ANF) instead of both PPN and ANF together? Good fit does not always translate right model. Also the Steppe admixture is now only 6% on average with all that R1b. Hypothetically if PPN lines were killed by Steppe invaders why Minoans also lacked them?

I totally agree with good fit vs right model that makes sense historically and archaeologically. I also caution people against including populations with significant overlaps. Least squares models tend to over fit, I have seen modern vs ancient people models have errors of less than 2%. Like really? Have they lived in a tiny village high in the mountains for 3,000 years and never had any contact with the outside world? It's good to play around with the models but I do not trust them.

I would ask him why is there no J1 or E among Minoans or Myceneans. If he gives a good explanation for that I would take it but I probably wont get a response.
