Analysis of Y chromosome mutations from a wgs result.

Has anyone tried to find (manually) the unique mutations in the Y chromosome by analyzing the bam and vcf files? After going through a thousand clear mutations, I found that about 8% of them are unique mutations that I did not find recorded in the Ybrowse and Genetic Homeland databases. Considering the fact that there are about 8500 Y mutations in the vcf file, is it possible that will be a total of about 700 unique mutations? What do you think? I have no experience in this field.
